The mods are not showing up in the in-game mod list. They did once when I ran the game through F4SE, but then my brother tried it today and none of the mods were loaded. If you're using the regular mod organizer from nexus it won't work for fallout 4 because it is 32 bit while fallout 4 is 64 bit. Mod organizer 2 is in beta but works welk enogh right now. Google it to find it. I found the cause of this to be the shortcut created for F4SE within Mod Organizer 2. To get mods to work and retain the better performance, I added another shortcut to Mod Organizer, with the binary directory being: "steam install directory\steamapps\common\Fallout 4\f4se_loader.exe".
